There are several different configurations with most bikes, but I know with Yamaha, the C is for California emissions.

The R1 I just picked up is a YZF-R1LEZ, the California version of the same bike is YZF-R1LEZC

Kawaii zx6 back in the day had the letter designation for the same model year to distinguish between models. I think in the mid 90s you could buy 4 different zx6 models in the same year. It all got very confusing so I never paid much attention to it. They got wise to the confusion later on and started using the letters for generational differences.
From memory, around 96, you could buy the street zx6, the racier zx6, the Cali zx6 {which could be bought anywhere} and a slower touring type one I think.
