I have been making some progress on this. I ended up replicating the battery pack that was in it since I knew it worked.
My bench is a mess, I have about 5 projects going on right now, but 10 1.2V nicads will give you 12V

Cut out the corroded plug and bullet connectors
And after with soldered wires
Everything is wired, parking lights, blinkers, brake lights all front and rear work, high low beam headlight, horn all work. (Well, waiting on a blinker relay to arrive so they actually blink, but they do turn on properly)
But I never found a home for these orange and white wires out of the stock harness..... Any thoughts?
Got the carb cleaned, it was full of yellow lacquer and some dirt, but overall not clogged like some carbs I have seen.

And here is the spark plug WITH NO SPARK (I feel like I've been here before......)
I believe I have the killswitch wires backwards, I believe have B/W on the bike to B/W on the switch and Bu/W on the switch to ground. It should be Bu/W on the switch on B/W on the harness and B/W on the switch to ground....
If I can get it to fire all I have left is to bleed the brakes and shes out the door!

Glad to see new cleaned up wiring and battery go in to freshen things up. Did you make the battery or buy?

got the blinker module installed and now the blinkers work!!!
Pulled the carb again and saw I installed the float wrong, got that corrected and the bowl now fills with fuel!!
Tried kicking a bunch and no start still, pulled the plug and dry as a bone....
What was ur kick sequence / process. xR 650 s are finicky. 600s proba ly more so

Yes, I have spark.
With compression off, I kick till it builds peak pressure, I think pull in the compression lever and kick hard. Not even a cough. Brand new plug in it and it is dry as a bone. I cleaned the carb thoroughly, but it isn't getting fuel into the cylinder. I am choking it as well. Tried a shot of starter fluid before I kicked as well.
Pull the plug, give it a squirt of raw gas, put the plug back and give'er some kicks?

What was the sequence ?
Also ... Try to remember it on a hot day after doing 80 miles of riding in Maine while uphill and after picking up the bike the 20th time. ...

Nah man, maybe Im just a baby about kicking it. No way I could do it barefoot!
It starts with maybe 4 kicks and idles PERFECT and runs like a champ. I thought I was gonna have to fiddle with the carb more, but I'm not touching a thing.
Bringing it back to the owner this weekend, sad to see it go, wish it was mine, but it will be nice having the garage space back since it is getting to be snowmobile season. I might be doing a complete top end in my sled next....
If someone is barefoot kicking an XR650R, that poor thing must be sooooo far down on compression.
