Water probably got into the midpipe and the bottom of the headers but I doubt any got into the engine itself. Just as long as he didnt submerge the ram air intake the bike should be fine.
have fun cleaning the inside of your fairings. dried mud and sand on everything. i hate going down dry dirt roads never mind a freaking river crossing.
