If the stock ECU with Yosh map is close, and you're going to get the bike mapped anyways, I'd leave the ECU alone and map against it as is. Down the road, if you decide to toss the PC3 you'll still have the Yosh tweaks and not be that far off.
If you're not going to get it mapped, why waste the money on a PC if you're going to toss in a pre-made map and only be close to right again?
Only place I'd take my bike to get dyno work done...

Can you elaborate? I was also thinking of having the ECU flash. Whats better then fixing the issue from the source and not adding a "fake out" module on top. A dam dyno jet costs nearly 400 dollars plus a 200 dollar dyno tune. I like to ride, but for the medium performance change, its not worth that. Im only looking to smooth out the RPM range, and get rid of the low end bog down.
I dont have a completely rebuilt bike and Im not trying to tweak it just right for the track.
then save the $300 and dont get it tuned. you dont need it.
to answer your question though, you wouldnt want to trust one shop doing a tune on a specific tool that most of the shops wont have experience using. on top of that, he doesnt have much experience himself on the ECU flash. there's tons of people that can tune a 3rd party device, and barely anyone can tune a stock ECU. not worth the risk if you ask me.

I started on a SV650, rode that hard and learned a lot, then picked up the ZX6R. Once I started getting used to the ZX6R I upgraded to some nice sticky Perreli tires. The next weakest link is the throttle/engine acceleration. I dont need the bike any faster, but I think I would notice and appreciate if the acceleration was a bit smoother. Along with a side problem I cant put my finger on: The bike just seems to bog off the line way more then it should. So I figured 150 bucks is reasonable for what I am looking to get out of it.
I may also throw a smaller rear sprocket on there too to add a little more torque to compensate for my low end problem.

Sorry, My bad with the sprocket size. You are correct, a larger rear sprocket.
Alas, I do know this my friend. I usually give it gas as I progressively let out the clutch. So your telling me if I want to give it a little umph with a friend next to me on his bike.... I HAVE to rev it high and slip the clutch to actually get a good take off? Am I just spoiled with a V-twin? I raised the idle a notch and that helped a smidgen. I just figured the bike was meant to have air rushing into the intake and at a stand still its like trying to spool up a turbo.
But back to the original topic....
