Here is a quick vid to better explain what is happening. Basically the whole caliper is loose and making a thunking sound when the brake is applied.
The bike is a 2006 GSX-R 750. The caliper mounting bracket has a small metal tab that fits into a channel on the swingarm. It appears as if the tab is too loose. Is there supposed to be a rubber spacer around the tab? I've taken the wheel off/on a few times and it is loose every time.

That really doesn't look good at all, when did that problem first start?
Looks like some sort of hold down point snapped. Can you go onto the web and get a illustrated breakdown of the rear caliper?
My Kawi uses a rectangular rod to keep the caliper from moving, I really couldn't see on your video what holds your caliper in place, sorry.
I am sure Degsy will be along soon and be able to tell you exactly what is wrong with your caliper.
Check this link out part item #'s 5,6,7,8,9 could be one of these that is causing your problem.

just ride it out and count it as practice for racing your EX 500 at the track....

Does tightening the pivot bolt help? My RC51 has a similar set up with a metal tab that fits in a slot on the inside of the swing arm. It moves like that but not as much and not as loud, im just wondering if that is worse because that bolt at the rear is loose? It looks like it was designed to wiggle a bit, but it should not be moving that much.

I looked at everything on those parts breakdowns including the swing-arm area & couldn't see anything that even slightly resembled a hold down for the caliper. I'm stumped...

The Honda's have a slot that receives the caliper. Want to swing on by? I can take a look at it?

I'm not sure when it started. I first noticed it when I was adjusting the chain slack and heard it "thunk" when I applied the rear brake. If you look at the attached pic you can see where the square tab that fits into the swingarm is located. I also marked where the axle goes through. I am wondering if there is a piece of rubber that either sits in the groove on the swingarm or goes around that metal tab. The tab just sits too loose and is free to move up and down a little. This lets the whole caliper mount rotate around the axle a slight amount.
I'm sure Derek will chime in once he gets back from VIR since he has an '08 and it's probably the same setup.

Kitt, you raced a 600 right? Yours really moved that much? I can't see that as being normal. It never did this when I first bought the bike.
A few of the bikes I've had or seen w/ that same design were always had the slot/tab in direct contact (no plastic or rubber tab). I've seen little bits of play but I don't think quite that much.
Does it continue to clunk while riding after the first application of the rear brake? Is there very observable wear on the tab and/or slot?
I also agree w/ the Axle torque question. What are you torquing the rear axle nut to? I would think the torque on the axle keep the bracket from moving CCW (as viewed from the right-hand side) during normal riding once it has moved CW the first time. The brake seems to be moving backwards (CCW) way too easily w/ just light rolling of the tire backwards and rear brake held.
Was the swingarm, bracket or wheel powdercoated or have the wheel had bearings replaced? Have you double-checked that all spacers are there (including between cush and wheel)? I'm wondering if there's something missing, sanding from powder removed too much material, etc...which would leave the bracket that loose even with a normal axle torque reading?

Wow don't I feel like an idiot.I was reading the torque wrench totally wrong. I torqued it to 72 ft-lbs. and there is no play whatsoever. That's what I get for borrowing my dad's old torque wrench where half the numbers are covered in grime.
HAHAHA I was just about to chime in when I saw your last post. I just recently took the tire off and I didnt have this issue on my 750. I was going to ask if you torqued it correctly.
By the way, do you ride street anymore?
I still ride on the street. I'm actually going to be doing it a lot more this season since I will only be racing one or two weekends I think.
Good find. I like those kinds of fixes. Cheap and easy.

Billy, Alex must be very happy about now to find that his caliper problem was a simple fix.... no money going out of the wallet is always a great day.
So when is the next 1/2 dozen riders ride coming up?
It's kind of far from where you live but I actually started riding with a bunch of riders out my way. Rode from 10am to 7pm yesterday. Awesome ride, no crashes, no tickets. I think all of them are NESR members.
I forgot that you moved way out into the boondocks & bought a house (congratulations!) keep me in mind if you are riding anywhere nearby my area & maybe I can tag along.
Your 10am to 7pm ride must have been a blast & no incidents makes it a real plus!
I was out yesterday on Dover Rd. & saw a leo going in the opposite direction. I just knew he was going to turn around & see if he could catch me by surprise. I was just keeping within the speed limit, 30 seconds later I did my U-turn & headed back for another run. I got to see him again, I'm glad I didn't wick it up cause he would have nailed me. I did a couple more runs down that road & found him parked on the side trying to capture me on radar I'm sure. As I went by his suv I looked in his window, he wasn't in it & nowhere in sight he must have been in the woods hiding with a K-band radar gun.
I still enjoyed the ride even though it was a little slower than I like to go.
