I am not quite sure.
I put the carbs back on after the 4th try and it still didn't run great. I was ready to push the thing off a cliff. So I went back and triple checked the ignition again. I was getting spark on the bad side. But I was wondering if maybe the CDI box was messed up like Kurlon mentioned. The only modification to the wiring harness was where the guy before me changed front directionals to LED ones. Then I saw a broken ground wire, but it was not in the group of wires for the ignition components, it appeared to be in a group going to the front dash, maybe for one of the lights in the tach or speedo? I would have to pull apart a lot of stuff to trace it all out. I fixed it. Logically I don't think it was that wire. If it was anything electrical, I think it would be more likely the fact I was working on the wiring harness, disconnecting and reconnecting things, and maybe I somehow fixed a loose connection that was effecting the timing on the bad cylinder. It doesn't seem likely given the simple electrical design of the system, but who knows.
So my vote is the carbs were the main problem.
