How can I find out exactly what front end I have?

It seems a bit confusing and the problem is that a lot of the parts fit fine.
Internals Match, clip ons match and brake pads match.

It is either an 04-05 ZX6R or ZX-10.

Also how can I measure the clip ons (different bike) to find out what size they are? I see 50mm, but what is that 50mm that I measure?

Clip ons are measured by the outside diameter of the fork tube they go around. You could probably measure the id of the clipon with the bolts snug with calipers or t gages if you talk to Adam :p

If all the primary items match up between the ZX6 and ZX10, is there a difference worth knowing about?

You'll need to find an identifying difference between the different models, and there may not be one.
