Buy the S1000.
The 999 is the fugly-headlight version and it has giant advertisements on it for someone else's company. Fuck that. The S1000 is gorgeous and is no longer made. And it's an awesome bike to ride, and not as uncomfortable as people are making it out to be (I've ridden one).

i havent ridden it yet unfortunitly ..
i luckily have long arms so im hoping that will take some strain off my neck and back.
I've spent a ton of time on both bikes. I had a 999 for about 3 months and a Sport 1000S for about 2 whilst working at Ducati HQ.
Few things to note: The Parts Unlimited 999 (aka PU999) is a complete gimmick. Ducati USA had a ton of 999's that weren't selling so came up with the PU999S as a angle to make some 'exclusive' and sell off backstock. They are merely 999S's (not even the R, which would have made it pretty awesome) with PU paint and the two AMA riders sign the tail and stuck with a 1 of 150 badge. They didn't sell well either.... the PU999's that is.... mainly because they were overpriced 999S's and no one really cared about the PU paint or Eboz and Neil's sigs.
That said the 999 is/was a fairly under-rated bike. The looks do grow on you and they are much more comfortable than the 916's and 1098-gen bikes. They make decent streetbikes as a result (for a superbike that is) and get around the track just fine. The Ohlins suspension that comes on the PU999S is a nice upgrade over stock as well.
As for the S1000S's... another odd machine. Personally I loved riding the Sportclassics around (spent a bunch of time on both the S1000 and S1000S) as they had a great look and feel to them. FYI the bike you have pictured above is the Sport 1000S, not the Sport 1000. The S1000 has no upper fairing (and personally I liked better than the 1000S). Guys are right in that they aren't very comfortable, the put more pressure on your wrists than the 999, but they aren't the worst I've ever ridden either. With a set of slip on Termi's btw (4 bolts and about 10 minutes) the Sport 1000S transformed completely. It became one of the best sounding Ducati's ever. I had one at a Ducati-only trackday and had about 12 guys come up and tell me how sick it sounded.... The Dual spark 1000 air cooled motor is my favourite Ducati motor as well. Awesome power delivery, proven design, and no plumbing all over the place. The motor is found in about 10+ Ducati bikes so it's very easy to upgrade and maintain. Suspension on the 1000S totally sucks btw, not very adjustable and low quality. The tires it comes with blow as well. That said I hustled one around Thunderhill raceway 'pretty well' and passed plenty of old men on tricked-out Superbikes, just don't expect the 1000S to win any races in stock trim.

I will say I got the most compliments and comments from people riding the SportClassics (S1000 and 1000S) than any other Ducati I rode while in Cali, including 1098S, 1098, 848, Hyper, Xerox 999R, MultiS, 999, you name it. The SportClassic was hands down the fan fave!!
Another option is to find a Paul Smart Sportclassic on the used market... if you can! They were the precursor to the Sportclassic line and come with Ohlins suspension and a trick single-side-swingarm. Best of both worlds and a much more collectible bike.

No problem. Thanks for letting Jen and I borrow the battery charger. Sorry we missed you yesterday, apparently you'd just stepped out for a minute as there was bikes in disarray all over the place.
I forgot to mention the main reason the Sport 1000S and Sport 1000's are 'uncomfy' is the long reach seat to bars. The tank is pretty long and yea... you do have to stretch. FYI I'm 6'1" with a fairly long torso (compared to my legs). Again it wasn't horrendous thou. Longest run I ever did on the 1000S was San Mateo to Laguna Seca a few times (about 1 hour and 45 minutes) and I was okay. Doubt I'd wanna spend 3 hours on one but hey... it's a sportbike! The wind protection on the 1000S is nice compared to the Sport1000 due to the 1000S's mini-fairing... totally retro baby.
I saw some really really bitching SportClassics in my days out there. Do some searching around and you can find some bad to the bone bikes. It's a neat platform and def a head-turner. Enjoy!
