I've had the cans off this weekend and can't say for sure where the muffler bearing adjusters are. Are they actually in the can (muffler) or do I need to dig deeper. I figured I'd just get the specific tool for the job, but none of the dealers around seem to have any idea what a muffler bearing adjuster tool is. Little help please!

Metric crescent wrench....don't call it a muffler bearing adjuster tool, no one calls it that...hence why no one knew what you were talking about. The bearings are inside the can, you need to cut them open. I used my Husqy chainsaw with a 48" bar. Halved both cans at the same time...worked nicely.
But you gotta D&D...the hell with adjusting the bearing in the stock cans, chuck 'em in the trash. Take the D&D header, and bend one of the head pipes to fit the aft cylinder. Careful not to kink the tubing. Connect the front. Leave the other two open, just bend them out to the sides. Then if you ever ride in cooler temps, you could bend them down to point them at the pegs for toasty feets...or up to the clipons for toasty digits.

It's only got 2 exhaust ports because of emissions...you need a hole saw and drill 2 more holes

Okay. I've still got the 4-into-1 D&D for it, but no one to help me install it. Also picked up a new battery for it. Popped the seat off to replace it, but can't find a battery in there. Do TL-R's NOT have batteries? And no one can help me properly install the 4-into-1? C'MON! I can't stand that sound...
Also, being only a 'twin', it only holds half the crank oil, right? Oh, and what gas:oil mix ratio should I be using? I've been going 40:1, but it smokes quite a bit...

If you can't get the exhaust to fit, you might have to get one of these to make it work

On another note - I just dumped the dino oil I just put in and went semi-synth. Like I said, it's only got 2 cylinders so I only used about 1/2 what I'd normally use. Great savings! No battery, 1/2 the oil? Sweet!
