Looking for some advice... I picked up a new 09 CBR1000rr this spring and just hit the 600 mile mark.
Twice I have noticed a "lag"... Both times I was rolling up to a stop, clutch completely engaged, braking, then rolled through without coming to a complete stop. Once I started going it felt like I was in 2nd gear, so both times I pulled the clutch and went to shift down, only to realize I was really in 1st as I thought... So I called the dealer and tried explaining my problem and they didn't seem to understand what I was saying. So... I am not new to this and don't think it's operation error. I really had to crank on the throttle to get the bike going, once it went it was fine...

Sounds like you are way down in the rev range.
Get that motor spinning above mid-range and your opinion should change.

Clutch would be pretty obvious.
As you know, what you describe is extremely difficult to troubleshoot.
How's your gas mileage?
A PC3 and a dyno tune would certainly clean up the maps, and would likely expose any issues with the bike..

Slip the clutch a bit so it revs and it'll feel normal. Opening up the throttle hard at really low revs is just bogging it down.
This has only happened twice and felt very wrong... I really don't think it's something I'm doing...

30MPG is low unless you're really romping on it hard or driving at strange RPMs.
What RPM do you suppose you were at when these incidents occurred? 4k? 2k?
If you have an injector that's hanging open you'd get poor gas mileage and you could have pretty bad stumbles at lower RPM.

It's likely something you're doing. But anyways, if they bike sat for 2 years with gas in it, you can run cleaner through it in case of gumming/water in the lines and injectors, you can also check the airbox for animal nests. Naults is worthless for troubleshooting, and service.

I use to get 40+ mpg on the same bike commuting
and my guess is also too low in the rev range, that thing is fast and has power everywhere in the range, well above 4k rpms

My bike runs like shit down low pretty much all the time, it just does not like anything less than 2000RPM. Been like that since day 1. It just bogs kinda, not smooth at all leaving the line and it's frustrating, especially if the water temp is over 200. So now I just launch the bastard when ever posible! seems to fix the problem every time!

Listen to this guy. Your looking for something that probably isn't there.
600 miles, not even close to being broken in, and even when it is, most likley you still won't get any power at that low of a rpm. I'm not familiar with your year bike, but most are similiar to the fact they have no pulling power below 3500ISH rpm.
My bike older and smaller, doesn't do much untill 4k on the nose and then 7200 to redline is the hang on power.

The bike in question has 600 miles on it. Unless that engine gets flogged for a bit, it's not going to see full MPG potential for another 1000-ish miles.
30 is not out of the realm of possibility for such a new machine, that and lugging the engine doesn't help matters.

MPG varies wildly by the bike and type or riding.
my first bike carb 08 zzr600 got over 5090% of the time unless I was romping on it then it got 45
my new 09 zx6r might get 45 if I baby it which i never do so i average 35-40mpg. Have gotten it down to 28mpg a few times on more "spirited rides"
So i bet your mileage is just about right.
Definitely agree with the others I4's suck at low rpm. Your lucky the damn thing went anywhere mine probably would have told me to go fuck myself lol. Just slip the clutch at those speeds and you will be fine
